If the ball is replaced under no penatly. Is the original stroke counted?
Yes.

Don't think there's any situation where a 'stroke' doesn't count. Penalties are simply additional - in that case 0.

If you break your ball whilst playing a stroke, the stroke is cancelled, you then drop another ball under no penalty, and carry on.
Life`s tough, then you get to play with the seniors.

Say if a ball is on the fairway but right next to the first cut

Can I place my ball (if within six inches) in the first cut rather than on the fairway?

(Reason could be - to hit a 3 wood or higher - so if the fisrst cut was fluffy to "tee it up") ?
Golf - It's a stupid game - and I would give up if I was not married

Preffered lie is on the fairway so would seem off to not keep it there IMO.

There is nothing to prevent you from doing as you describe.

The specimen local rule in the 2012/15 rule book only prevents you from placing the ball in a hazard or on a putting green.

Mike Clayton is now a very well respected Golf Course Architect (Barnboogle Dunes etc) and can often be found over on Golfclubatlas.com.   Every so often someone on there reminds him of this and if the pain still hurts, then at least he hides it well.
